Sample GSM2791403 Query DataSets for GSM2791403
Status Public on Sep 26, 2017
Title HBCx-22 PDX treated with RAD140 #5
Sample type SRA

Source name HBCx-22 PDX treated with RAD140
Organism Homo sapiens
Characteristics xenograft host: female athymic nude mice (Foxn1nu)
tissue: breast cancer patient-derived xenografts (PDX)
tissue type: snapfrozen xenograft specimen
tag: Hormone receptor positive
Treatment protocol Mice were randomized based on tumor size and allocated to treatment groups and then treated with vehicle (0.5% carboxylmethylcellulose, CMC, p.o.) or RAD140 100 mg/kg. Treatment lasted 51 days before mice were euthanized and tumor specimen were snapfrozen.
Growth protocol HBCx-22 PDX model were established by implanting tumor fragments subcutaneously in the flank female athymic nude mice (Foxn1nu).
Extracted molecule total RNA
Extraction protocol Total RNA from xenograft samples and cells was extracted using the RNeasy Mini Kit (Qiagen), with a DNase incubation step included to ensure complete removal of genomic DNA.
Purified RNA samples were converted into cDNA libraries using the TrueSeq Stranded mRNA sample preparation kit (Illumina, San Diego, CA). Libraries were quantified, normalized, and pooled before being subjected to HiSeq 2×50bp paired end sequencing on an Illumina sequencing platform.

Library strategy RNA-Seq
Library source transcriptomic
Library selection cDNA
Instrument model Illumina HiSeq 2500

Description RAD140 tumor #5
11_L7.D709
Data processing De-multiplexed FASTQ files were aligned to HG19 human genome using the STAR aligner version 2.4 and genetic features were quantified using RSEM version 1.2.14.
