Summary Here we amplified a region in exon 5 of Ptgs2 that contains SNPs to allow us to differenitate between the C57 allele and the MOLF allele
 
Overall design primers were designed to a region in exon 5 that contained SNPs what once sequenced could be separated into C57 and MOLF alleles. Regions were amplified from a WT/MOLF and LincRNA-Cox2/MOLF macrophages and Mi-seq was performed. From the fastq files sequences with SNPs were grepped out from the file and counted to determine the number of reads that corresponded to the C57 (WT or KO allele) versus the MOLF
