200ng of genomic DNA was whole-genome amplified in an overnight reaction. After incubation the amplified DNA was fragmented with fragmentation mix, precipitated with isopropanol and precipitation mix and resuspended in hybridization buffer.

Hybridization protocol |
Each fragmented DNA was purified and mixed with hybridization reagents, applied on the BeadChip and incubated for 16 hours. After hybridization, single-base extension and allele-specific staining was performed on a Teflow chamber rack system sequentially.

The BeadChip were scanned using Illumina BeadStation 500G array scanner

Data processing |
Intensity files were processed by GenomeStudio V2011.1, GT module 1.9.4 with default analysis settings. Each SNP is analyzed independently to cluster and identify genotypes. Genotype calls are generated by comparing experimental data with those in the supplied cluster file.
