Title |
DMSO treated HSC3 cells, biological replicate 2 |
Sample type |
RNA |
Source name |
DMSO treated HSC3 cells
Organism |
Homo sapiens |
Characteristics |
cell line: HSC3 treatment: DMSO
Treatment protocol |
After 12–24 h (i.e., ~ 50% confluency), the cells were treated with either 0.1% dimethyl sulfoxide (DMSO) or 0.1 μM E7386 in DMSO.
Growth protocol |
Three separate wells (triplicate) in 6 well plates were seeded by HSC3 cells (at 5 × 104/well).
Extracted molecule |
total RNA |
Extraction protocol |
After 48–64 h, the cells were trypsinized and harvested for RNA purification using the miRNeasy Micro Kit.
Label |
biotin
Label protocol |
Biotin labeling using the Ambion WT Expression Kit, followed by the GeneChip WT Terminal Labeling and Controls Kit.
Hybridization protocol |
Hybridized to Affymetrix Human Gene 2.0 ST Array for 18 hours in a GeneChip Hybridization oven 640 at 45C with rotation (60 rpm). The hybridized samples were washed and stained using an Affymetrix fluidics station 450.
Scan protocol |
Affymetrix GeneArray Scanner 3000 7G Plus
Description |
Gene expression data from HSC3 cells treated with DMSO
Data processing |
Raw expression values were normalized together using the Robust Multiarray Average (RMA) with the affy (v1.36.1) R package. A BrainArray Chip Definition File (v17.0.0) was used to map the probes on the array to unique Entrez Gene identifiers (http://brainarray.mbni.med.umich.edu/Brainarray/Database/CustomCDF).
