Poly-A containing mRNA molecules were purified using poly-T oligo-attached magnetic beads. Following purification, the mRNA was then fragmented into small pieces using divalent cations under elevated temperature. The cleaved RNA fragments were copied into first strand cDNA using reverse transcriptase and random primers. This was followed by second strand cDNA synthesis using DNA Polymerase I and RNaseH. The cDNA fragments were then subjected to an end repair process of addition of a single 'A' base, and then ligation of the adapters. The products were then purified and enriched with PCR to create the final cDNA library.

Alignment (bed files): Sequence reads were obtained and mapped to the human (hg18) genomes using Bowtie using default parameters and m 1, k 2, best and strata. All reads mapping with two or fewer mismatches were retained.
