Differentiated vs. undifferentiated promyelocytic cell lines (HL-60 and KG-1) and Neutrophiles

(Submitter supplied) We identify the tetraspanin CD82 as the recognition site for xenogeneic endothelial cells independently of Gala1,3-gal structures. We demonstrate that in contrast to undifferentiated cells, differentiated promyelocytic cell lines (HL-60, THP-1 and KG-1) are capable of recognizing xenogeneic porcine endothelial cells in a calcium-dependent manner. We used serial analysis of gene expression (SAGE) to identify the differentially expressed transcripts in these cell lines. more...

LNCaP Atlas: Gene expression associated with in vivo progression to castration-recurrent prostate cancer

(Submitter supplied) Background: There is no cure for castration-recurrent prostate cancer (CRPC) and the mechanisms underlying this stage of the disease are unknown. Methods: We analyzed the transcriptome of human LNCaP prostate cancer cells as they progress to CRPC in vivo using replicate LongSAGE libraries. We refer to these libraries as the LNCaP atlas and compared these gene expression profiles with current suggested models of CRPC. more...

Analyses of the SAGE expression of Human Embryonic Stem Cells

(Submitter supplied) A plethora of research has focused on the human embryonic stem cells (hESC) ever since they were first reported mainly due to their distinct features of self renewal and pluripotency. Probing of the hESC transcriptome using global expression profiling tools such as DNA microarray, Serial Analysis of Gene Expression (SAGE), Massively Parallel Signature Sequencing (MPSS) and Expressed Sequence Tag (EST) analysis have contributed significantly in our current understanding of hESCs. more...

Prognostic analysis of mantle cell lymphoma genomes

(Submitter supplied) Mantle cell lymphoma is characterized by a t(11;14) chromosomal translocation; however, it alone is insufficient to result in the disease. A number of secondary genetic alterations have been proposed as essential in MCL pathogenesis. Amongst these, numerous copy number altered regions remain ill-defined, both for location and prognostic significance. In this study we examined in detail the genomes of a panel of 52 MCL cases. more...

Identification of novel androgen-responsive genes by sequencing of LongSAGE libraries

(Submitter supplied) Background: The development and maintenance of the prostate is dependent on androgens and the androgen receptor. The androgen pathway continues to be important in prostate cancer. Here, we evaluated the transcriptome of prostate cancer cells in response to androgen using long serial analysis of gene expression (LongSAGE) libraries. Results: There were 131 tags (87 genes) that displayed statistically significant (p=<0.001) differences in expression in response to androgen. more...

Isolation and transcriptional profiling of embryonic human neural crest cells

(Submitter supplied) To identify new candidate genes for neurocristopathies, a Long-SAGE library has been made from human neural crest cells (hNCC) derived from a normal embryo at Carnegie stage 13. Data analysis indicates the expression of a number of genes in multiple GO functional classes that were anticipated based on animal studies and/or human disease. An average linkage hierarchical clustering was performed using SAGE data from hNCC and 14 other normal tissues and cell lines. more...

Molecular Profiling of Primitive Hematopoietic Cells Generated In Vitro from Human Embryonic Stem Cells and In Vivo during Embryogenesis

(Submitter supplied) Human embryonic stem cells (hESCs) offer an important model for investigating the human hematopoietic celldevelopment. Here, we used long serial analysis of gene expression and quantitative real-time PCR to characterize two subsets of primitive hematopoietic cells derived in vitro from hESCs. This revealed differences in their expression of genes associated with lymphoid and myeloid development, cellular biosynthetic processes, and cell cycle regulation. more...

Comprehensive Serial Analysis of Gene Expression of the Cervical Epithelium Transcriptome

(Submitter supplied) In this study, we sequenced 691,390 SAGE tags from four libraries. Cervical L-SAGE libraries N1, N2, C1, and C2 were sequenced to 165,624, 181,224, 173,534, and 171,008 tags, respectively. Duplicate ditags were eliminated from analysis resulting in 136,276, 139,656, 154,828 and 136,386 useful tags respectively and a total of 24 058 unique tags. 15,438 of the unique tags mapped to annotated UniGene identifiers. more...

A SAGE approach to discovery of apolipoprotein E4 allele-specific genes involved in increased risk in Alzheimer disease

(Submitter supplied) APOE4 allele is a major risk factor for late-onset Alzheimer disease (AD). The mechanism of action of APOE in AD remains unclear. To study the effects of APOE alleles on gene expression in AD, we have analyzed the gene transcription patterns of human hippocampus from APOE3/3, APOE3/4, APOE4/4 AD patients and normal control using Serial Analysis of Gene Expression (SAGE). Using SAGE, we found gene expression patterns in hippocampus of APOE3/4 and APOE4/4 AD patients differ substantially from those of APOE3/3 AD patients. more...

Genome wide mapping of transcription factor downstream targets using STAGE

(Submitter supplied) Identifying the chromosomal targets of transcription factors is important for reconstructing the transcriptional regulatory networks underlying global gene expression programs. We have developed an unbiased genomic method called sequence tag analysis of genomic enrichment (STAGE) to identify the direct binding targets of transcription factors in vivo. STAGE is based on high-throughput sequencing of concatemerized tags derived from target DNA enriched by chromatin immunoprecipitation. more...
