Total RNA was isolated with Trizol Libraries construction was contracted out to Fasteris SA. At Fasteris SA, barcoded libraries were prepared such that four samples could be run per lane. Libraries were prepared according to Illumina's instructions accompanying the sequencing Kit TruSeq(TM) SBS v5.

Basecalls performed using HiSeq Control Soft. v. 1.4.8, RTA 1.12.4.2 and CASAVA 1.8.2 sRNAseq reads were aligned to the TAIR9 genome assembly using ncPRO pipeline after filtering out the reads of size lower than 19nt.
